We also have to take into consideration that Thawne is from the 25th century. So he knows of Barry's original life from then. Though, in the comics, the twins were born in the 30th century since Barry and Iris moved there (Iris was also born in the 30th century in the comics and was sent to the past by her birth parents. It's a long story).

Don’t worry Anon I know the “long story” XD I’ve been a avid comic book reader since I was ten and the classic Flash comics being some of my favorites.

I agree with you Thawne knows the ins and outs of Barry’s entire life from the original timeline. In that one its very clear that Barry and Iris had twins named Dawn and Don. 

What I meant (and I will admit I didn’t explain very well) is that the Thawne they talked to doesn’t know all the effects that Flashpoint had on the timeline the show is currently on. Therefore when Barry only shows up with one kid whose name is now Nora then he thinks “Huh. Interesting…I guess they only have one kid”. 

Basically the Thawne they talked to has a very limited understanding of how the future of the new timeline plays out. Thawne from 2049 however is a totally different story so I’m very curious to see what he knows…
