So in your Threshold AU, looks like Janeway and Chakotay took the lizard babies. What did Tom think of this?

But I got @maliciousalice's input on it too considering I've already dabbled in it a bit on that post hehe:
I like to think Tom initially doesn't want to fathom the idea that there are kids around. Not that he remembers being a lizard all that much, perhaps because he desired to. After his chat with Janeway he's determined to be himself and control any continuation of humiliation he might be experiencing.
Chakotay guarded about the kids anyway, so it could even be that Paris is less aware that they are there. Our lovely Commander/malewife is focused on not chasing off the Captain and believes the little creatures will eventually need a mother figure of some kind. He holds less sympathy for Tom in this scenario given he's the catalyst of the events that transpired, meaning that his exposure to the kids is super limited. Tom eventually detects the kids, perhaps through a newfound naturalistic/paternal instinct, it shocks him at first, pushing himself to double down on ignoring his transgressions
Tom runs more distance between them than Janeway, which is partially driven by his work schedule, and playboy persona, as well as being motivated by the relationship between him and his father. This has caused a bit of a divide in the Threshold kids; somewhat regretfully they don't really see him as the primary father figure, but because of his busy life on Voyager, he chooses to wear it on his sleeve.
His experience kind of mirrors Janeway's but branches. He doesn't have an issue with transforming, maybe sees it as fine punishment, especially since it's more handsome a form than what he was expecting. Also and to his relief, he doesn't have the pressure of being Captain.
I'm still uncertain if they have some brief time reverted back to normal humans and then they can't handle the DNA experiment and change semi-evolved again, if so, afterwards I think that should be where the kids become more apparent to the both of them. Both Tom and Janeway are pretty much in fugue-state when the procedure first brought them back to their human forms. Due to the fading memories of the event, Janeway is especially convinced that the babies were not of any significance, let alone brought on Voyager.
