Since Goro’s origins are unknown (even to SEES) does he go by a different name or no?

No, Aegis still calls him by his real name. They know that much, but because of Akechi’s… messy past, SEES has to look into it further at a later date. His past doesn’t matter as much compared to the fact the Dark Hour is returning. Everyone’s kinda hyperfocused on figuring out how to get rid of the dark hour again.
