By some divine mojo, John Winchester (before the fire) got zapped into the present (Mary Resurrection Style)
He wakes up in the Bunker, gets ambushed by two men who claimed to be his sons in the future
Had a day of Mental BreakDown, and another and when he comes out and Sam and Dean are expecting that he'd react like Mary, ask for some time and space and then disappear too but he didn't,
Dude stuck around even when it's a bit awkward, he's John but also very different from the John that the boys grew up with,
