okay so if it's on AO3 you can just download a mobi doc to your computer and then plug in your kindle and there it goes

if it doesn't then you can use THIS FUCKER RIGHT HERE to make them books instead of documents (idk how to change the title or the picture but apparently you can??)

ALSO. If it's on FF.net or fictionally or whofic or something then you can use a nifty site called FLAGFIC that has saved my entire life. again set it to Mobi docs because kindle is a bitch and it's literally the only thing that uses mobi. and then do the same thing you did with the AO3 stuff with Calibre. some ficwriters have a download button straight to the mobi download and I love those people so much.
