Yeah, it’s confusing. The soldiers were UNSC, hired out to Charon to act as a security force for them. As for whether Charon was also directly working for the UNSC, it’s never explicitly stated, but Epsilon does say that, “Charon and the military started getting really buddy buddy,” so probably.
So, should the Freelancers have known who they were really fighting? Debatable, and I don’t know if there’s a definitive answer to that. Their targets certainly weren’t armed and outfitted like UNSC soldiers. On the other hand, the idea that Insurrectionists were operating out of the middle of an urban center practically out in the open might have been a clue that their enemies weren’t who they believed--and in fact it is after that mission that York and North express misgivings in private, so it’s not like everyone was completely oblivious.
I don’t imagine it was completely obvious, but I’m sure there were signs that many of them ignored, or didn’t act upon. And I could get into what it would actually take for soldiers like these to question their orders in a time of total war... but that’s probably more than I have time for tonight. ;)
