I need to talk about the parallels between Haibara and Amuro. Specifically in regards to their relationship with Akai.
Both are survivors of the Black Organization who lost someone important to them, and Akai feels responsible for it. The only two times we see Akai, trained sniper for both the FBI and the literal mafia, feel guilt over someone's death. How he has devoted a significant portion of himself to keeping an eye on the person they cared about most in life. And Haibara and Amuro don't care for it one jot because they're missing massive chunks of information that Akai has simply not bothered to fill them in on. Haibara and Amuro who hate Akai and are survivors of his Collateral Damage AOE and it's made even worse by the fact that Akai isn't at all bothered by their vitriol. The two of them slowly learning to trust him and it feels like a betrayal; Haibara to her survival instincts and Amuro to Scotch's memory. Haibara's mistrust of Okiya clashing with her fuzzy memories of Moroboshi Dai, versus Amuro's hatred of Akai clashing with his half remembered partnership in Rye.

Guy who told Ran to call the police and an ambulance but realizes very very soon that help won't get there in time. Guy who looks at the blood on his hands and at the woman actively dying in front of him and realizes she has no time left. Guy who realizes she's going to take everything he tells her to the grave whether she wants to or not. Guy who tells the truth, guy who explains his deduction, guy who tells a stranger his real name because she's out of time anyway— might as well be honest.
Guy who is so used to arriving on the scene when it's already too late for the victim, but not this time. This time, he watches someone die.
Akemi loves Shiho

miyano akemi meeting her sister shiho once in while, when the organization allows, and shiho telling her that she’s fine, work’s fine, don’t worry, how are you lately oneechan let’s talk about you instead. shiho who’s so entwined in the organization, sometimes unhappy with the lack of freedom but also, she’s good at her job so does it matter? yeah it’s a cage but it’s a comfortable cage. yeah the overall organization is a criminal organization but sherry’s specific research is just a scientific research. not funded by the nicest people but well, it’s going to be funded by them or someone else, if shiho’s doing this type of research she needs money anyway and if a criminal organization is spending money on her research then they have less money to spend on killing people, right? in the grander scheme of things it’s fine. my research is neutral. like technology itself is.
akemi worries, too, sometimes, that shiho might not be the best judge on if something is ethical or not. it’s not shiho’s fault, she thinks, but it’s reasonable for her to be concerned about, akemi tells herself. she thinks she needs to find a way to get shiho out of the organization, before shiho’s so influenced by the organization’s way of thinking. she needs to take shiho and leave.
enters rye. she knows he’s lying to her but she’s glad of that because if he’s using her in this manner then his goal is to destroy this organization. she pretends she doesn’t know. she patiently waits.
his cover gets blown before he could ruin the organization from the inside, so she thinks, she’ll have to take things into her own hands, after all. but maybe he can still be of use. he told her the truth before he made the move against gin, which she thinks might mean something. perhaps he cared about her, even if just a little. perhaps if she died he might felt guilty and might think he needs to protect shiho.
she comes up with a plan, tells to gin that she wants to take shiho and leave. he tells her fine, she just needs to do one last mission. he’s lying, she knows, because she doubts he intends for her to leave alive, she doubts he’ll ever let someone as important sherry leave the organization.
but shiho would finally have the push to leave the organization behind, if akemi is dead by gin’s hands. and if she plays her card right, she thinks she can get rye, aka dai-kun, aka akai shuichi, to protect shiho once shiho makes her escape.
it’s risky, akemi knows. but it might also be the only chance she can get shiho away from this place. waiting for spies to destroy it is too long, and akemi doesn’t think she can afford to wait. shiho is turning 18. gin and vermouth is probably pushing her to do more morally questionable research. akemi is running out of time.
and akai shuichi technically owes her one, anyway
