Ah now it makes sense! Unfortunately we are not Stephen Amell or affiliated with Amell in anyway (despite how much we wish we were). But hopefully he does stick around in future with more seasons of Arrow :)

So, I just found a theme I really wanted to use, but i tseems it was [i]after[/i] Classic Customize was removed. So, when I'm pasting the code into the "Edit HTML" section on the templates page... nothing is looking right. Is this because they removed classic customize?

You bet. Love the new customize page, don't you? /sarcasm

I'd recommend keeping customize open in one window and the blog you're editing open in the other. The preview next to the options isn't going to match the options you're putting in, so you'll have to keep saving and refreshing both pages. Incredibly annoying and time consuming, but it'll get the job done eventually.
