I think it’s the Makabe factor + him being Mitsuhiro’s son, who made Sein. He could create a Fafner that can revert the assimilation process, who knows what else he inserted in his son in order to create the perfect human weapon against the Festum. True. There are still many mysteries concerning Jonathan, like when the festum invaded the army camp, he was sleeping way far away but had a vision of it and woke up to alert everyone. The way he longingly wants to ride Sein/Nicht screams trouble too

What mark-iv and kamiyan-bias said plus I’ve always found the timing of his birth to be a bit weird. Jonathan said he’s only 1 year younger than Maya but Mitsuhiro didn’t leave the island until she’s around 7. So either Mitsuhiro was two timing or maybe Jonathan’s not his real kid. Captured festum but didn’t know it? Idek
And if he was two timing. it would have had to been with someone on the Island and not to mention no one on the island can give birth through normal means meaning Chizuru and Fumihiko would know about Jonathan because their the ones who always deal with the children, but Fumihiko showed no signs of recognizing him,
and we all know festums can take human form such as the guy from the first season and Kurusu and also that weird kid that follows them around on Exodus
So yeah! there is no way Jonathan’s normal there is way too much things pointing otherwise and like Kamiyan said his longing for Sein/Nicht which are not normal Fafner’s is way too suspicious and his vision is also a giant warning as well, so either Mitsuhiro did some tests on him as a child (maybe ejected him with festum stuff idk) or he’s not even Fumihiko’s child and is actually a festum pretending to be a normal person or a festum that THINKS their normal and doesn’t know that their a festum.
And well the only proof we have that Jonathan is Mitsuhiro’s child is Jonathans word so.....yeah.
