Just coded this little menu for a game! The art was made by TurkBurg! The characters in the background are his too! Was pretty fun to figure out how to make these buttons! I couldn’t stop imagining the Persona 5 menu sounds in my head as I passed my mouse on them X)

I guess, this is up to how complex you plan your branching to be : do 2 different "choice path" can end up the same result or not, how many conditions have to be meeted for each ending, and other stuff. Honestly, I don't know any programm that could help you organizing, but if it's not too conflex, I think a pencil and a piece of paper can do the job.
