It's been years since the show ended and it only occurs to me now that "Wouldn't you trade it all to have Thomas Hamilton back again?"
is answered in 4.09 in two little words, "No! Don't!", and one gunshot.
Because when it comes down to it, Flint literally cannot kill the man he loves even if it costs him the war.
Wow sometimes I remember that ‘Mr Flint’ was someone to whom James’ grandfather had shown kindness and forgiveness, despite his supposed sins. I wonder if Flint chose that name not only for the anonymity and the possibility that he could later slip it on and off (by the way anyone else reminded of a selkie slipping onto land and then back into the sea with the ‘Mr Flint’ story?) but because that name had been forgiven?
Tldr: Flint just wants to be loved.
