Foreshadowings in the Ennead Yugioh Verse
Ok, this is mostly guess-work based on the posted chapters so far, alongside rereadings of the various story arcs, but I will try and make a list (minor spoilers mentioned) for @enneadau
Season Zero Foreshadowings: The memory of Atem's death inside the labyrinth of the Puzzle when Sakhmet looked around for Shadi, Anubis and the False Light story arc as well how Sakhmet pretended to be her twin and becoming crowned as Pharaoh. Shadi's use of Shadow Game to "test" Sakmet's sanity = The Tomb Keepers are *NOT* proving themselves to be the supposed allies of the Pharaoh as Isis wanted them to be. Straight after said Shadow Game: Anzu and Sakhmet-in-Yugi's body nearly falling to their deaths from the school roof if not for Katsuya = Shada using the Key on a close friend (Mahad) and causing his Pharaoh to be in MORTAL danger as a result. Also foreshadows Isis's passed down orders about that the Pharaoh's reincarnation, aka Yugi in the current age, are seen as "less important" than the soul half inside the Puzzle. Ba-Khu-Ra's words of "In the past you understood." about why she and Sakhmet ended up sealed away = the Kul Elna village and their horrifying connection to the Millenium Items
For Those We Love Foreshadowings: Atem's existence as a Shadow = his existence as Sakhmet's biological twin and being a protective big brother to Yugi as well. Akhenaden trying to kill Yugi in the final DK duel = Not the first time he have hurt those close to Sakhmet aka the deaths of her siblings. Ba-Khu-Ra's "Poison is not my style" comment and Yugi and Sakhmet feeling that her being the one to poison the Nameless Pharaoh somehow does not seem to make sense = confirmed to be true
Kin Foreshadowings: Sugoroku's connections to the Otogi family = How Sakhmet's and Yugi's loved ones have done things in the past which now comes back to hurt THEM in some form. Amane getting locked up by Otogi Sr and even hurt by him = feels a lot like a foreshadowing of how Ba-Khu-Ra's biological son Amt could have been used as a bait/hostage against his mother back in Egypt, if Kali had not managed to flee with him after the attack on the forge. Ryuuji first ageeing with his father, only to really end up regretting aiding his father at seeing the consequences = Marik and Rishid aiding Ishizu during the Battle City and finding out the hard way that they are actually the "villains" rather than Yugi and the Pharaoh as well that the price for their actions is much higher than orginally imagined. Zorc taking over Amane's body during the Black Clown fire = him controlling Ishizu's body thanks to Hanaq
Kismet Foreshadowings: The False Light and Doma Arcs by Anubis being shown in the flashback of Atem's death and how Sakhmet first summoned the Gods, Dartz's presence in Tokyo. The Tomb Keepers being split in different groups despite having the same goal about the Pharaoh regaining her memories, defeating Zorc and crossing over to the Afterlife = their separate actions during the Battle of the Gods arc. Ishizu's and Hanaq's behavior towards Yugi and Sakhmet at the beach = their role as the main villain of Battle of the Gods with some aid from Zorc
Fantasia's two chapters as of present: Yugi and Sakhmet being split up for the False Light arc, maaaaybe the same for Amane and Ba-Khu-Ra for the later half of Battle of the Gods, in how they are able to play four separate characters in-game
Battle of the Gods Foreshadowings until most current chapter nr 47: Yugi's soul poisoning and drowning at the docks = The actions of the Pharaoh's allies aka the Tomb Keepers actually harming the Light soul half and weakening the seal, often by the Tomb Keeper either following Isis' passed down orders or Zorc killing a reincarnation over the passing of time and Isis not wanting that soul half to become a person in her own right. Amane's near-death the Shadow Game between Ba-Khu-Ra and Hanaq = how Ba-Khu-Ra's descendants, starting all the way back to her son Amt, been hunted down and killed by the Tomb Keepers for their blood connection to the Thief Queen and Kul Elna as per the order of Isis. Hanaq's lack of thinking about consequences for her actions beyond what SHE wants to happen = Isis ALSO failing to properly grasp the sheer amount of consequences that will happen in the future though her orders to the Tomb Keepers and Menfet groups, like the 20 000 INNOCENT people at Hekian getting involved in the "Pharaoh and Tomb Keepers drama" despite having literally no connections with the Pharaoh or the events of Sakhmet's reign in Ancient Egypt in any way (and nearly dooming the souls of the whole 1999 AD Earth's 6 billion population though Yugi's death by drowning nearly breaking the seal for real)
There are likely more things to be foreshadowings in-story, this list is just what I came to think of as the most clear ones on rereads of the posted chapters.
