That's what he does. He lied to Skinner about William's origins hoping Skinner would tell Scully and she would denounce William.

However, Dana Katherine Scully knows her son. She ran DNA tests after he was born because she remembered how she was missing time during her trip with Carl. That boy is Mulder's, has to be, a human woman can't be pregnant for a year.

Dana Scully raised William for a year before she gave him up to keep him safe. She thought about and dreamed of and prayed for her baby boy every day since.

Dana Scully would never forsake her son.
