There was no alternate colour palette in ver. 0.01a of Phantasmagoria of Flower View. It was added in ver. 0.02a.
The charge sound was a bit different in ver. 0.01a of Phantasmagoria of Flower View. It was changed in ver. 0.02a.
The title screen of ver. 0.01a of Phantasmagoria of Flower View did not have the game version on it. It was displayed only in the title bar.
Left side pictures (ver0.01a files), right side pictures (ver0.02a files).
Both omake.txt and readme.txt from ver0.01a of Phantasmagoria of Flower View had 2005/05/04 date written at the top. However, the omake.txt of ver0.02a still said 2005/05/04, but the readme.txt was changed to 2005/06/12.
Interestingly, if you scroll to the very bottom of the readme.txt from ver0.02a, you will see that it’s mentioned there that both versions were released on 2005/05/04, but if you check the download page from ZUN’s website, there are totally different dates for ver0.02a release.

In ver. 0.01a of Phantasmagoria of Flower View, there was a chance for the game to crash during the boss fight with Sakuya on Easy mode. It was fixed in ver. 0.02a.
In the trial versions of Phantasmagoria of Flower View, the Bamboo Forest of the Lost had normal fairies, while in the full version this location has bunny fairies.
In the full version of Phantasmagoria of Flower View, full stops were added at the end of some dialogue lines from Match Mode where Cirno wins.
Some punctuation marks were added during two of Marisa’s defeated dialogue lines from story mode in the full version of Phantasmagoria of Flower View.
