I think if werewolves were a thing in the Hannibal universe (especially in a way were most people don't believe in them) Hannibal would definitely manufacture some situation that would result in Will being bitten and then would use Will being a werewolf to manipulate him
I think this would add extra effect to his time at the BSHCI if he turned while he was there. Not only would he be isolated from his peers (Jack and Alana especially) by having them think he was a murderer it would also expose him as a monster in a much more literal sense. If Hannibal then was the only one not to react negatively (of course he would already know but Will wouldn't know that) then that would make Will even more reliant on Hannibal.
Throughout the show Hannibal wants Will to feel as if Hannibal is his only real connection, the only one who can understand him. This is obvious from him dating Alana as soon as it becomes apparent that Will is getting close to her and from him framing Will just to let him out again before he is actually convicted, but only once enough damage has been done to his relationships with others. I think Hannibal being the only one Will can trust with his lycanthropy it would add an extra layer to their codependency.
There are the obvious parallels between Hannibal forcing Will to his 'becoming', teaching him to accept his nature, and the idea of lycanthropy.
I don't think Hannibal would want to be a werewolf himself. As much as the power would appeal to him, Hannibal is a man who deeply values control and likes his kills to be artful. The brutalisations of a werewolf are too unrefined for him, and I always imagine werewolves to not have any real control over their wolf form. Hannibal would not like this.
However, if Will were a werewolf Hannibal could harness this power in a way that allows him total lucidity and would allow him to exert a lot of control over Will.
