5. Xenogears
The entire human race got horribly mutilated, but they technically survived. I think. Minus the ones Deus ate and the ones who were cannibalized. Also the people from Diabolos count as Miang blew them up. The people from Solaris probably also didn't survive Id. So that's two major civilizations down.
4. Xenoblade Chronicles X
9.98 billion people died in the first two minutes, leaving 0.2% of the human race alive. However, it can also be argued that the 0.2% also died because of how Project Exodus sought to preserve the consciousness of 20M people. Still, wiping out 100% of the human race is child's play.
3. Xenoblade Chronicles
100% of the human race was blown up by the Monado (minus the several thousand Guldos in Morytha). Thanks to Xenoblade 2, we know it was during the 21st century, so it's safe to assume it was around the same amount of people that that died in Xenoblade X. However, on top of that body count, you have the death of the High Entia. Technically speaking, most of them were not killed, just brutally mutulated until they were nothing but mindless beasts. So the only deaths that count are the Telethia killed. Also the mechon killed countless Homs.
2. Xenoblade Chronicles 2
It's arguable whether 1 or 2 should count for higher. Like Xenoblade 1, there was a total population wipe. On top of that, 3 titans full of people and Blades died.
1. Xenosaga
We don't even need to consider Earth. Even with just Miltia, Mictim, and that other planet Omega blew up in Episode II, Xenosaga far outnumbers the amount of casualties in any other xeno game. However that is not taking into account the the fact that the universe is being consumed by space fish. And the space fish are winning. So by the time the main characters stop the spread of the Gnosis and the reset of the universe, most of the human population (which is probably hundreds of trillions of people) is dead.
