There have been implications that ZEXAL and ARC-V are meant to draw parallels from the original series and GX respectively, given the similarities. So following that pattern VRAINS should parallel 5D's

Yeah, I already knew about that. Although, I’m gonna argue that ZeXal and Arc V actually draw parallels from DM, GX, and 5D’s within their own series too. Granted, the intent for ZeXal is to be the new-generation DM and Arc V the new-generation GX, but there are definite parallels all three in each of them.

But, the thing with Yusaku that’s different from Yuma and Yuya is that . . . literally his name is so close to Yusei’s.

And really, try as you can to bend Yuma and Yuya’s (and his counterparts’) names to make them look like the other main protags, but it’s just not the same.

Also, with the paralleling to 5D’s thing, yes, I understand that. But, I also think they’re gonna do like they’ve been doing with ZeXal and Arc V and reference DM and GX somehow too.
