I know they couldn't actually have a Pokemon for various reasons (mostly related to their whole "being the AI SM64's existence hinges on who wants nothing more than for it to stop relying on them" conceit) but I really like the idea of Stanley having a Mimikyu. I can't help but feel like he'd honestly kind of relate to it a bit, with both of them being something unknown and potentially dangerous in the guise of something people love. Especially given how looking under Mimikyu's disguise either incurs its wrath or is so hazardous it directly harms the observer, whereas breaking the normal gameplay of SM64 and turning it into something horrifying when the game was already unstable was the only Stanley could communicate.
