I think about this part of Tron: Legacy entirely too often and I wanted to share it with you all.

After the leaked script, I couldn't stop thinking why Clu didn't start making programs after capturing Tron. The only logical explanation seemed to me that Tron himself broke his code, not allowing to use it. But this crash caused external disturbances, mainly in the speech apparatus (which is why he does not often speak). In order to prevent damage from spreading, Tron has a second disc.
Flynn explains this in Legacy! Clu doesn't have the ability to create new programs - he can only repurpose them, or as Clu calls it, rectifying (because to him they are imperfect having been created by a human and he was created with the main directive of "achieve perfection" so in his mind he's fixing them and getting rid of any flaws that arose from human error)
It seems to me that Clu damaged Tron too much to fully fix him but he keeps him around because his fighting ability is unmatched and if you change what's considered a threat in a security program's tasks, you can make him target anyone you want, though of course his original directive of protecting and fighting for the users always overrides that which is why he's unable to kill Sam in the arena
Read the leaked script pages for Tron Uprising movie(it supposed as bridge between 1st an 2nd season). Quorra said that Tron is the key to crating programs because he is from old Grid.
We already seen repurposed security programs that aren't damaged: Dyson and the rest of Tron's team that were shown in Scars episodes.
Whoa I had not heard about the leaked movie stuff!
But yeah, Tron was damaged on purpose. He’s too dangerous intact, Clu knows what he did to the mcp. Tron is a leader, he’s someone who inspires. He cannot risk an ounce of that leaking into his latest puppet. Tron stirs programs to rebel with his words, take his voice.
Clu knows the strength of Tron’s will and how skilled a fighter he is, Clu doesn’t want him dead, he’s useful. He wants Tron broken under his fist, in eyesight at all times. He knows Tron spent ages in the MCPs games, his indomitable will and his strict moral code.
He can’t break Tron, so Clu makes Tron destroy himself. Use his sense of responsibility against him, plant the seeds of doubt and misery. Rectify his entire team, but leave him ( for now) so he has to watch his friends become monsters. Destroy the isos, finally when Tron is at his lowest, break him.
Tron’s already torturing himself mentally, let’s add some salt and let it fester. His right hand man, Dyson, is the one to carve into him. To leave him bleeding voxels and with a virus that will kill him slowly and painfully if it doesn’t do worse to him.
The downfall of Tron breaks the grids spirit, they know the moment they see Rinzler, that Tron is dead. They don’t know the truth is so much worse.
Beck tries, he does his best. Clu makes Rinzler carve the Renegade to bits in the square of Argon and broadcasts it to the rest of the grid as an example.
Clu tries to but can’t quite fully understand Tron’s code. It’s old, it’s complex, it’s nothing he’s ever seen before. Most importantly, he may know how Kevin Flynn’s mind works. Clu has no idea what Alan Bradley is capable of, and that’s the only thing that saves Tron at the end.
This kind of grew a life of its own and turned into a Drabble rather than an actual response but ¯\_(ツ)_/¯
