That's a tough question, and although it is half answered in my post about pirates, I'll try to get deeper here. I will use many info I wrote before, and I am writing this without rewatching the episodes, so I might forget some stuff.
I don't know if it is from Gene, Techno-Explorer or Origins, but I'm sure it is one of them.
The big islands in the middle are Kingsland and the Enchanted Island. The island at the left's top is the Lost World. The islands at the bottom covered by clouds are Technopolis, and Gunpowder is the island with a volcano. There are other islands we don't know, so I won't count them.
First I'll eliminate the ideas which I am sure are not.
Obviously, she is not a fairy, no wings, no magic, not even fantasy color palette, so even the remote theory of a wingless fairy doesn't work for me.
I don't think she is from the Lost World. That place might have humans (Rock Brock spawned from a tree, I don't know), we have not seen enough of them to know if she fits their society, plus that island is pretty far from Gunpowder Island and in opposite extremes of the Kingsland/Enchanted Island, so baby Ruby would have died or landed on Kingsland or the Enchanted Island before reach Gunpowder.
She is not an alien. I don't know why I felt the need to add this clarification, but just in case, I think everyone agrees.
This ends the places I am sure she is not, now the ones I can have doubts about but I discarded.
Technopolis is not a place that according to the canon could fit the theory, because we don't know for how long Computer Supreme have had the island locked, but it looks like even Doctor X has been raised under Computer Supreme's command, and he is a gramp older than our main team, so I hardly think they could had thrown a baby to the sea. And the "but they did it secretly through a small hole" doesn't convince me, because Gene is a special case and there's no way a computer connected to the city network wouldn't notice an electrical door opening, no matter how small it is.
Kingsland is the only place I would give a small chance, but I'm still not sure, because it just doesn't feel Kingsland's style. They are closer to the faires, and according to classic fairy tales... you know what they do with babies... The Enchanted Island faires don't do that, don't worry, probably.
That leaves us with... The same theory which says that there are other people around Gunpowder. Sorry if it sounds boring, but I think Ruby is from Gunpowder, (a tiny chance) Kingsland or from a completely unknown place, which to be honest, from what I think writers thought, would be the last option. A strong "we don't know".
And if you want to know the reason why I think Ruby had been ditched as a baby (and it adds more angst to her character) is precisely for being a girl. A Gunpowder couple/mother who didn't want a girl because you know how Gunpowder is. They don't even have to be strictly sexist; they may simply wanted a boy because he would bring them economic benefit.
As cheesy as it may sound, Ruby is simply a child of the sea, or that's what I like to think.
