So Howard works for SHIELD in the R&D department and so he heard through the grapevine that Steve was wanted by SHIELD as a fugitive and that Director Fury had been killed. He thought it was a strange rumor until people were being pulled from projects for the manhunt.

He however was not marked for it and he was pretty sure he knew why, what with his connection to (his world's) Steve. That suited him because he couldn't believe that Steve would ever willingly turn against his country.

But he also was spooked by it, and the possibility of being called in as an 'expert' or whatever on the super soldier. So he left the HQ and went back to his apartment with Katherine, with a stop on the way home to withdraw some money from the bank. Not a lot but that is okay because he kept cash money in his apartment (a child of the Great Depression after all). He copied the important numbers from his cell and deleted them from his current one, as it was SHIELD issued, on his bed. 

And he left the city. He didn't go far, he was just spooked and he had a plan for if that ever happened for a while (always good to have back up plans). Bought a cheap pay as you go phone from a gas station and rented a motel room with cash. Watched on the news as everything with the helicarriers happened.

And if he wasn't already spooked enough, all the files of SHIELD and HYDRA (which was a slap in the face they existed inside the organization he'd been working for) were made available online-- including the ones about his presence in this world.

So for the moment he's hiding but he'll go back to NYC eventually, but he'll be very wary of anyone SHIELD.

But basically I need to work out how Cap 2 works into my canon for Howard, considering everything that happened and the fact that mine is connected to/works for the organization. I have some vague ideas but I'm still working it all out.
