Harley and Vinnie were still a thing in the 06 series, with her moving mars to keep an eye on Vinnie in the second last episode.
Speaking of which in the second last episode, Stoker fixed his mutation and his device was used to turn Limburger and Napoleon Labrie into non humanoid fish as well as Karbuncke into a turtle by the Catatonians, they could still talk.
The Biker mice took over the device the device and used it to turn Cataclysm, the most dangerous general of catatonia into a earth mouse and much of the army to regular cats, while sending earth villain, Ronaldo Rump into a portal to an island.
Rump’s company was subsequently taken over by Greasepit who turned into a more eco friendly corporation whilst keeping Limburger, Labrie and Karbunckle in a Aquarium.
The final episode was back on mars with Harley as the leader of the Martian rats fighting over the regenerator with Cataclysm’s goofy brother Hairball and mad scientist Catorkian assisting them.
That episode ended with Harley stopping the out of control regenerator when it started damaging mars, returning water to the planet, however Harley was missing, having possibly fallen into a crevice though the mice held out hope she was still alive.
The mice and rats appeared to have made peace whilst Hairball and his scientist were captured. For a cartoon, it was a fairly conclusive ending.
Harley might still be alive, not every villain like Cambert and several new villains were dealt with, but the regular main villains were all captured, Mars was finally rebuilding and there were no immediate threats.
That's... alot to process lol

Karbunkle's a TURTLE?? Somehow THAT is breaking my brain even though I guess it fits with the aquaitc theme...
Wait, Harley moved "back" to Mars to keep an eye on Vinnie? I suppose that makes sense that she was off planet for awhile but I somehow always assumed she was just hidden on Mars somewhere, although Black Rock I guess could have been an option too...
I can understand why they decided to go with the Vinnie x Harley angle, especially if they completely nixed Vinnie and Charlie but I will say it with my WHOLE CHEST that I HATE THAT. And I'm not a Harley hater, I love her but I don't love her with Vinnie. You will never convince me that his crush on Harley was that and only that, and precursor to what he was really looking for which was Charlene Davidson. <3
ANYWAY... I really dont know how I feel about all the transformation stuff? That's all I'll say to that.
It's too funny with Rump...if only the could have projected what his real life counterpart was doing I bet they would have amped his villian arch up alot more. An island is too good for him.
I am kinda sorta familiar with the Catatonian guys Hairball and Cataclysm and I remember being excited to the mice and cats go at each other and then felt weirdly let down in the little bit that I did see? Maybe there was just too much dichotomy in the main two not sure.
Also familiar with Harley disappearing but I thought it was heavily suggest that she died, although I could be misremembering. I can only hear a few notes of the "hard to be harley" song before I cringe out and die so...yeah. I feel like they did her dirty. Just my opinion.
Was Fred the Mutant in this series at all?! If not that sucks he was so much fun.
NOW...I will say that the idea of the regenarator and these factors fight over it was GREAT and I do love that angle and I do love seeing more of what's going on on Mars and I do love that there was something of a conclusive happy ending for our bros and their ravaged planet.
But I also feel like it's weird not to deal with the original source of that destruction, you know? It started with Plutarkians I feel like it should have ended with them too. Again, just my two cents.
