The Breath of the Wild trilogy hits kinda different when you realize that her dad pulled the trigger on all her friends on her birthday because Hyrule learned to distrust the Gerudo so long ago out of malice (the dark history buried under Hyrule). The Phantom Zelda we see is the version of Zelda that doubled down on her father's decision because she couldn't admit she was complicit. Link keeps trying to save her because he knows she's capable of forgiveness and growth, but that she needs to see she's worthy and capable of giving it to herself. The only way she's able to let go of her self-hatred is by letting go of her ego to protect the people she loves. Link's faith in her has been damaged because she killed him and all her friends, but she repairs it by making the ultimate sacrifice, which mirrors his. He needed to forget his own pain to save her from herself. He heals her, and himself, after enough time has passed through prayer to the Goddess who acts through Zelda when she does the right thing. He can't draw the Master Sword early for a reason: he has not recovered enough from the damage she did and can only awaken the goddess within her through his faith.

Link also helps each race recover from the distrust of the kingdom by defeating the malice that has grown within them and asking them to help save Zelda from herself, and the darkness that has consumed her. Seeing that healing and how far a Hylian was willing to go for their people allows their ancestors to heal. Her journey into the past is a metaphorical exploration of her learning from her ancestors' mistakes (killing his wife because she said he was going too far with his annihilation of the Gerudo) and to "control her power." Zelda doesn't see it coming because it's someone she trusts.

It's called the Blood Moon for a reason. We see the monsters that come when we don't deal with it.
