Hello! No, unfortunately, the High Speed! novels end at the same place as the movie, with their relay and the immediate aftermath of it. They end in a very hopeful place, which honestly makes what comes after even more heartwrenching if you take it all as the same canon ;__;
To the best of my knowledge, the jury is out on this one: I don’t think there’s a firm agreement on whether HS!2 in particular should be considered part of the Free! anime canon because nothing at all of it is referenced across the two seasons, unlike HS! which is referenced quite a lot. Even then, key characters such as Aki are completely absent, so it’s hard to say.
It's better to view Free! as High Speed!'s fanfiction/doujinshi-esque spin-off and seperate their respective canons. The High Speed! movie is in a strange situation though because it fits neither the High Speed! novels' (same story structure but different events, no Shota or Makkou etc.) nor Free!'s universe. I'm personally seeing and treating all 3 as different things because it's the easiest and most plausible way to explain the contradictions and characterization differences.

Natsuya DOES NOT say "I'll be waiting for you" here. Whoever translated that obviously has little knowledge of Japanese. In the original Natsuya says 待ち草臥れる which correctly translates to "I'm getting tired of waiting (for you)". Similar meaning but different nuance so don't take those amateur-ish subs seriously.
