I have a headcanon that the hero and the partner were the first to adopt the practice of giving individual names for Pokémon. You can see that all the characters in the games are referred with their species, the only exceptions being you, your partner, and the Pokémon you've recruited and given a nickname to. I think a Pokémon's species would work somehow as a surname afterwards.
Meanwhile, in the timeline prior to that, I think Pokémon would have had some kind of epithets based on their physical feature or personality such as: Five-pointed Shinx for a Shinx whose tail has a five-pointed star, rather than ordinary four-pointed one, Green-eyed Vulpix, Wise Torkoal and so on... I got this idea from epithets found in Homer's epics, such as Swift-footed Achilles (πόδας ὠκὺς Ἀχιλλεύς), Aeneas king of men (ἄναξ ἀνδρῶν Αἰνείας), etc.
