how can I make MOKA mark my google articles as read?

On share button or in the setting pop up, you can mark all as read

and how can I launch MOKA if I can't see it in my menuBar because there are too many items in there? Is it also not possible for sandbox apps to define shortcuts in itself to make the use a bit more comfortable?

You should have the Moka.app in your Application folder, no shortcut are implemented yet in the app we will see for it in the next releases
