Bellamy said “I’m sorry too” right before he handcuffed Clarke and then dragged her around against her will “for her own good.” He had just told her all his poor decisions were her fault and she let him. She apologized for his mistakes and he still took advantage of her trust in him by trapping her. 

Lexa said “I’m sorry” while she took the binding off Clarke’s mouth because Roan wasn’t supposed to harm her, but he was the only one who could get her there safely. She took responsibility for the fact that Clarke was harmed and bound, even if she didn’t personally do it.

Lexa said “I’m sorry” twice at the mountain because she cared and didn’t want to leave Clarke, but she had to for her people.

Lexa whispered “I’m sorry” sounding utterly heartbroken when Clarke had a knife to her throat. Not because Clarke had a knife to her throat, but because of the sheer amount of pain she caused Clarke. She later bowed to Clarke to show her her sorrow is true and they she will never betray Clarke again.

Clarke said “I’m sorry” to Lexa about choosing to leave for Arkadia. Lexa said “don’t be” saying she understood and almost saying that Clarke’s devotion to her people is why she loves her.

Earlier in the season Clarke said “I’m sorry” to Bellamy for choosing to stay in Polis for their people. Bellamy just glared and stormed off.

Do you see the difference? While Bellamy manipulates Clarke and pins his mistakes on her, Lexa owns up to her own choices and apologises when necessary. She offers understanding and Clarke rarely gets that from Bellamy or any of the Skaikru.
