the thing about these scenes is that obviously they are friends. you could argue that in 02x13 arthur does actually believe his words, but they've already been through so much that anything less than friendship would honestly be ridiculous, even if he doesn't quite see it - though i think he does.
i think the main point here is that both arthur and merlin in their respective scenes are trying to achieve something. in 02x13 merlin was closed off, upset, wouldn't speak to arthur. so he did what he always does - tried and tried again. to me, the friend line is an invitation, a reminder, that they are friends - or "could be" as a way to not push his luck with wording, that merlin should be able to tell arthur what's bothering him. beyond that, it's also a joke, a nudge, a kind of effort to make merlin smile, even if his aim is more serious than that.
now 04x01? it's a callback. they've just talked about their worries, arthur admitting his fear of dying, merlin attempting to calm him down, because at the end of the day, he knows he'd step in given the chance (and, yknow, they're also...friends). but again, it goes further than that, the lines just before this - arthur makes a point of still not having merlin figured out, which is kind of a theme through these conversations, where merlin will keep parts of himself hidden and arthur will try to figure it out anyways.
of course, it's not all exactly the same - the roles are reversed in 04x01, but that is the point. it's merlin attempting to tease, to make arthur smile by referencing the way those conversations go, how arthur often avoids calling them friends or what not, which i think is made clearer by the lines that follow - ones that do make him smile. you can also see merlin consider throwing out the friends line before he actually does it, because it does require arthur to remember or in the least understand what merlin is doing. this could be debated, but i think arthur does get it, even if it doesn't immediately work the way merlin intended.
it's almost never just about what they say, it's about what they don't say.
