YES ANON I ABSOLUTELY HAVE.
I wrote a really long thing about this but accidentally deleted it (sob), but I think that even past that there's more thematic similarities too!! The fate of the world rests on both Lucas AND Shinji, and they have a choice of either letting their instability keep them from saving everybody or taking responsibility and just doing it. I think that Mother 3 is ultimately a lot more positive and hopeful of a story: where Shinji is selfish and focused on himself for a lot of the story, Lucas is selfless enough of a character that you can actually see and track his emotional growth despite the fact that he's a silent protag. He lets people help him and does what he has to-- not because other people are forcing him to, but because it's something that he needs to do regardless of what other things are weighing him down.
That and Flint is a LOT LESS OF AN ASSHOLE than Gendo is-- and Yui isn't as big of a presence in Shinji's life as Hinawa is in Lucas' and Claus' lives. There's also the whole theme of nature but that's something entirely different so I won't get into it.
