That’s true as well, although I think that’s not precisely because he starts recognizing himself as his own person, but rather because Pegasus caused him to deeply question his own righteousness. By talking of the “evil intelligence of the Millennium Items”, it forced Atem to consider that his actions and perhaps even his self was evil or influenced by evil. Because despite a subset of the fandom wanting to depict him as this cruel, “evil-and-loving-it”, tyrant...Atem is actually incredibly concerned with being a good person. I think that, more than anything, is what led him to inflict such terrible punishments on people. Because terrible things are often done in the name of righteousness, and Atem felt it was his righteous duty, as a “good person”, to punish wrongdoers who had harmed his friends.
