it's not set in stone which of those will be in the EE and what has simply been cut off, but this is a list of what was not in the cinematic version:
Smaug attacking Lake Town was a longer scene involving more jumping from one roof from the other, according to Luke
in Dol Guldur there was something regarding the Rings and the Palantir, according to Philippa
there was going to be Beorn, captured by the orcs, in Dol Guldur, and the scene of Gandalf and Radagast escaping was longer, with Radagast giving Gandalf his staff too
there was going to be a scene with Bombur, set in the room where Bilbo finds Balin crying, and Bombur has some line of dialogue there
there was going to be a scene between Bofur and Bilbo, before Bilbo runs to Dale to give Thranduil & Bard the Akenstone, according to James
the war goats of the dwarves were actually part of the battle and don't show up from thin air
in the trailer we did see Dwalin Kili Fili and Balin on some war chariot being chased by wargs
the dwarves of the company had more battle scenes, and Bifur had a scene pertaining his inability to speak common tongue
there are too some missing lines that were in the trailers
Philippa confirmed they took out the funerals part and the coronations because they were heavily critiqued for having more than one finale looking scene in RotK, so they decided to put just one finale in BotFA. but it seems confirmed that they all will be in the EE
there should be a scene with Thranduil getting the gems and his wife's necklace back
there should be a scene of Bilbo recovering the treasure hidden in the troll cave
