I think that maybe after allotttt of training skeletons could learn to manipulate others bones. And of course, following this growing control of their bone magic, they could also potentially learn how manipulate human bones and turn them into sorta like an actual living puppet lmfao.
This would also apply to other monsters as well in my imagination. However this depends on one, your hcs to whether even monsters do have bones or actual organs and if their form is not just completely made out of magic- and also whether the monster or not has the biology needed to perform this act (in this case bones). So, beings like Napstablook, Moldsmal etc who dont have any bones can't be affected by this, because well they don't have any bones! While on the other hand beings like Undyne or even other skeletons could be affected, cause they got bones!
I do however think that this sorta magic, or this way of using it leans in to the more "forbidden" or "banned" area. Like if caught using it on purpose or with malicious intent, the individual using it would be in some real serious trouble. In saying that I also think for certain skeletons who have high control of their magic and use it frequently enough, could also accidentally learn how to do this.
To add onto this headcannon... This part of their magic may also be a big factor into why the skeletons would be chosen as a part of the front lines in the human vs monster war. Since they could control humans for a bit, this would have given a huge advantage to the monster's side. This alongside them being able to use blue magic would slow down the humans massively and allow monsters to attack them without the possibility of being injured back. They could also turn the humans against each other!! (YEAH WE ARE SO COOKED BRUH)
(Side note, that's not too related to skeletons but I think is interesting non the less: Monsters with green magic would also be scattered with them on the first line. This is for the same reasons skeletons were casted to be on the front lines for their blue magic.)

AND THATS WHY THEY NEED TO GET NERFED.
When a skeleton controls the bones within another being to turn them into a meat puppet. Their life or soul energy gets sapped. If the skeleton manipulates the other being for an exceedingly long amount of time, they fall gravely ill. From what's been documented, firstly a deep fatigue will fall upon them weighing the skeleton down, then they will begin to experience a splitting headache, their own bones may even begin to fall off on their own! After that... Well, a few vague cases say that the puppeteers died after holding the control for too long. The suspected limit ranges from 20- 30 mins on normal monsters and humans.
No one really is sure why this happens, some say it's the universe or even the angel punishing those who want more life than what they are given. But as said, no one truly knows...
The 'puppet' will be left with no side-effects from the control itself, no matter what happens to the puppeteer. They can however, still be damaged by outer forces.
After the war, as stated previously, this pathway for skeleton magic would fall into the 'banned' territory due to... ethical reasons. Over time the knowledge of this being a part of skeleton magic would be less and less heard of. Partly due to the banishment of it which meant that no one ever really used it. And the fact that no one ever really needed to, it just isn't needed in everyday life. So, if a skeleton were to encounter it or learn it in modern days, it would be very rare and most likely on accident.
Also BOSS MONSTERS!!!!!!!!!!!! I think that skeletons could still affect boss monsters with their manipulation of bones, however I do believe that it wouldn't be as effective nor would they be able to hold it for very long. And yeah, that limit I mentioned previously for how long they could hold control of their puppet for? EXCEEDINGLY MINIMISED, the maximum they can hold a boss monster as a puppet without any grave consequences is 7- 10 mins.
