I think it would have been really interesting if Haibara's gunshot wounds scarred instead of just vanishing.
Since they were in pretty visible spots, she'd have to be conscious of the clothing she can wear. She can't really pass off them off as being some other type of injury, especially around the police officers.
I think she'd use makeup as well, with Yukiko teaching her some tips. Maybe when she feels the Organization's presence or feels nervous, she grips the injury on her shoulder. I could see her religiously applying ointment/gel on it, wondering if it will ever go away.
Plus, it would have been cool to see a parallel of her and Gin's scars. They were even hit in the same spot!
