There seems to be some sort of collective headcanon that Link's cock is bigger than Rhett's. Do you know where this originated from? Is it based on certain evidence from videos/photos or is it maybe something from fanfiction that has caught on and is now treated as RandL gospel.

That is as damn-near canon as it comes for something that personal about these two. Here is some of the evidence that I have amassed regarding this. 

This post shows photos that were taken of the two in college. It is an iconic image for so many reasons. 

Observe the following aspects of the image above:
