Thank you!! My main concern was seeing Will with barnacles on his face, and worrying that Elizabeth was killed off, and he gave up and stopped performing his role as Davy Jones because of it. But that isn't present in the story (i.e. She's alive and Henry is just coming to find Will to break the curse)? Do they explain why he has barnacles on his face then?

Yes, the main objective for this movie is for Henry to free Will from the Dutchman with Poseidon's trident. He believes Jack can help him do it (because of the compass, possibly having a ship/crew and having gone on weird sea adventures with his parents in the past), and is looking for him against Will's wishes. Carina has her own objective that also happens to involve the trident, and obviously Jack has his own objective that sometimes works with Henry's objective and sometimes doesn't.

The barnacles are there because the succession of the curse of Davy Jones has essentially been retconned. We don’t know whether or not Will has also started to neglect his duties as psychopomp. But the writers seem to invoke the “part of the ship, part of the crew” line to basically imply that the sea rot just comes with job eventually, regardless of whether the current captain is doing the job correctly. The fact that it contradicts the ending of AWE, where Will’s captaincy made the Dutchman and her crew shed their cursed forms in being freed from Jones’ curse, is ignored.

We know at least that the scene between Mary Jane and Harry was filmed, so it's upsetting that it wasn't put on the DVDs. Unfortunately, the original Spiderman movies came out before every single detail was leaked and put on the internet. It's also difficult to find sources now because if you search Mary Jane and deleted scenes you'll get a thousand articles about TASM2.

It’s a shame because I’d really like to see that scene. I adore the Peter/MJ/Harry relationship at the core of the movies and that scene would have really rounded it out.

Hey. I added the source to the post. It's not entirely credible, but even if the scenes were mostly pulled from the novelization, the novelization is usually written off some version of the script (though I'm sure they can add small details here and there). With so many rewrites and executive meddling, who knows what was originally in the story at different points! I need to rewatch all three commentaries to see if I can find anything new.

I remember the first Spider-Man novel especially has a few scenes I wish were in the movie. There’s one near the end of MJ confronting her abusive father that I’m really sorry wasn’t in the film, it would have been amazing.

Unfortunately not anything definite. I found several pages featuring lists of deleted scenes, and one of them specified that these scenes had been filmed and cut out, or written and cut out, but I don't have anything concrete, which is why I edited and added "supposedly" to the post. It could be right or wrong. The only one we for sure know was filmed was when MJ goes to talk to Peter.

All the more reason for someone to release all the deleted scenes! If only Sony would...

Could you possibly do a gifset of April O'Neil trying to help Splinter when Shredder attacks their home by stabbing him and/or the scene at the end when April kicks Shredder and knocks him off when they're all hanging in the sky?
