jonathan comes back in part 3 au except he also has his own body so there's two people running around in the same body. not like two people in one body, just two of the same body. jonathan and dio fighting and people going "damn exactly the same build on these guys"
alternatively he comes back and it's his head on dio's body and everyone is really confused on how that happened.

how's your hamon training
Oh, thank you for asking ! My hamon training is going pretty well actually. It is hard to learn at first but it pays off, thanks to Mr Zeppeli. If only Dio could stop attacking me during my training phase... But with my Sunlight Yellow overdrive, things are much easier than before.
