You know what I've learned while going through old Gillian Anderson and David Duchovny quotes (forgive me for staying on this topic)?
They stayed friends, always. The ups and downs between them referred to the current closeness of their dynamic, not the friendship itself. That never broke.
Furthermore, every quote about their complications that I've hunted down was generally followed by assurances that they were fine (and then annoyance with the media for still pressing the issue.) Consistently. Even on David Duchovny's podcast they reassured each other that, although they didn't "talk" then, there wasn't resentment from either side. Frustration and silence, yes, but also good times and banter. Their moments of toxicity (shall we say) were won out by camaraderie.
The nuances of their relationship, boiled down: you can love and hate (though Gillian did stipulate "hate is too big of a word") someone at the same time while maintaining a friendship, laughing over shared jokes, mingling and seeking time apart. They weren't particularly close; they still don't know each other very well. But there remains mutual appreciation for their efforts and shared awe of their experience.
Truthfully, it's a perfectly understandable dynamic, one the human race propagates every day. We're just privy to DD and GA's because it unfolded in front of the public, press, and world for thirty plus years.
And both are attractive with insane chemistry (which they take full advantage of): the "mystery" between them will fuel itself long after they're gone.
