Now let's take the vampire to the secluded ally where in other playthroughs Lucy might go dumpster diving

As he's now stalking Lucy its good she called someone earlier

If Lucy smoked during the flirting you now have lit cigarette as an attack option

But it's not enough to do heavy damage

There are options but none of them are what we prepped

So she gets bitten and then-

A visit to the Harker's

After Lucy died Van Helsing goes to visit Mina Harker because in Lucy's diaries Mina was mentioned a lot and they were good friends.  Van Helsing is hoping to get some insight into Lucy to find out where or who bit her and turned her into a vampire.  Mina is a big help to Van Helsing by giving him Johnathan's journal about his time with Dracula and her own journal about her time with Lucy after she was bitten.  Johnthan has faith that Van Helsing will:

"Unmask him (Dracula) and hunt him out"

Basically rid the world of Dracula and protecting people from him.  During his visit with the Harker's, Van Helsing comes across an article in the paper that describes the disappearence of children at night and their discovery in the morning.  The children say that they were lured away by the "bloofer lady".  The children have the same small puncture wounds on their necks like Lucy.  Van Helsing immediately realizes that Lucy has woken from her "eternal slumber" and walks the nights attacking children.  To stop Lucy from doing this, Van Helsing recruits help from his friend Dr. Seward, to prove that Lucy is a vampire he shows Dr Seward the empty coffin and they hide in the graveyard and wait for her return:

"Suddenly, as I turned around, I thought I saw something like a white streak, moving between two dark yew trees at the side of the chruchyard farthest from the tomb.  At the same time a dark mass moved from the Professor's side of the ground, and hurriedly went towards it.  Then I too moved, but I had to go round headstones and railed off tombs, and I stumbled over graves.  The sky was overcast, and somewhat far off an early cock crew.  A little ways off, beyond a line of scattered juniper trees, which marked the pathway to the church, a white dim figure flitted in the direction of the tomb.  The tomb itself was hidden by trees, and I could not see where the figure had disappeared.  I heard the rustle of actual movement where I had first seen the white figure, and coming over, found the Professor holding in his arms a tiny child." 

Now that he had Dr Sewards belief he had to get the belief of two other men to help kill the creature that was in Lucy's body.  These two other men are none other than Arther (Lucy's fiancee) and Quincey Morris (the third man who proposed to her).  After showing all three men what Lucy was they went the following day to free Lucy's spirit from the damned creature.  Her fiancee, Arther did the deed:

"Then he struck with all his might. The thing in the coffin writhed and a hideous, blood-curdling screech came from the opened red lips.  The body shook and quivered and twisted in wild contortions.  The sharp white teeth champed together till the lips were cut, and the mouth was smeared with crimson foam.  But Arthur never faltered.  He looked like a figure of Thor as his untrembling arm rose and fell, driving deeper and deeper the mercy-bearing stake, whilst the blood from the pierced heart welled and spurted up around it. His face was set,  and high duty seemed to shine through it.  The sight of it gave us courage so that our voices seemed to ring through the little vault.  And then the writing and quivering of the body became less, and the teeth seemed to champ, and the face to quiver.  Finally it lay still."

With Lucy's spirit free to go to heaven with the driving of the stake through her heart, Arthur is finally able to kiss her lips and give her his final goodbye.  Quincey takes Arthur out of the tomb so that Van Helsing can finish with Lucy:

"The Professor and I sawed the top of the stake leaving the point of it in the body.  Then we cut off the head and filled the mouth with garlic.  We soldered up the leaden coffin, screwed on the coffin lid, and gathering up our belonging came away."

Lucy is finally at rest.  This part of the story seemed very gruesome to me.  Cutting off her head, the stake through the heart.  It's very sad and barbaric, I tried to imagine myself as her fiancee and having to hit that stake through her heart and hearing her scream.  Not a pretty picture, and something I would never want to do.
