I know that cats in the clans probably have small litters, which helps with their bloodlines and gene pools being contained. But what happens if a queen has a particularly large litter? Like 5-6 kittens, would a majority of them be prohibited from having kits to keep the gene pool easier to remember/filter or how would the clan go about that!

No one is forced to not have kits, but with large families, they will be encouraged against it. Big families generally only have one or two members that want to have kits anyway, so it works out.

That said, usually nature itself takes care of that issue. It's pretty common for large litters to lose some of their littermates before they become apprentices (newborns are especially susceptible to death from all manner of things). Apprentices are not immortal either. Most often, if you have a litter of 4-6, maybe two or three of them will make it to warriorhood. Then it's a matter of which of those cats wants to have kits or not, and your problem is settled.
