Why do you think the Story and Mission Modes were removed from the game when it was bundled in Guilty Gear Judgment?
Were they? GGJ had two versions:
The Reload version released primarily in the West, and the Slash version that was Japanese exclusive.
And as I recall the Japanese version did indeed have Story and Mission functionality ported from the original PS2 version of Reload.
If they were excluded, it would have to have been the Western port of the game, though this by itself would later serve no purpose, as Accent Core Plus (not Plus R) was ported to the PSP and Vita with all game modes the PS2 version originally had. And the original PSP version of GGXX Reload never had this issue as well.
If there was any reasoning for it, it would likely have been made by Majesco who bundled the ports in the first place. They probably only included a barebones version of Reload as an Afterthought but Sega decided to bundle the more recent Slash port to PSP which had all the Reload content baked in.
Still it is worth noting that XX, Reload, Slash, and Accent Core all had DIFFERENT VERSIONS of Mission Mode, even if the challenges were fundamentally similar, the layout structure and A.I. difficulty were very different.
XX and Reload Mission Modes were nearly identical, save for mechanical rebalancing of Gold Boss characters, however Slash Missions were structured differently in that you could clear achievements by beating Missions in a sequence of fights instead of individual difficult challenges.
Accent Core went back to a similar structure as the original versions of XX, however the way to clear missions was no longer locked down to using a specific character and even permitted EX Mission Mode in that you could clear missions with EX characters who might not normally be able to clear the mission. You were also granted a type of grade badge based on how difficult the mission was and if you perfectly cleared it. (See the Mission+Mode tag for more details.)
For my money though, XX and Reload Missions are still infamous for their difficulty, even compared to Accent Core.
