"Why didn't they just ride the eagles to Mordor/The Lonely Mountain?"
I'm going to try to keep this simple. In "The Hobbit an Unexpected Journey" the book it says the eagles didn't want to get involved in a war they didn't have to be a part of. The reason they helped Gandalf in The Hobbit was because it was said that the Eagle King owed Gandalf. They were friends and he was helping him survive. If they would have carried him the whole way there it would not only put a target on the Eagles. It would clearly show the elves and man that they have chosen to side with the dwarves, because giant eagles are very noticeable and they would fly over the two territories. Even at night , you would think some creature would notice. This gets them involved in this war or at the time grudge match, which was exactly what the Eagle King wanted to avoid. The only reason he helps fight at the end is because the eagles are for peace and they saw a way out of the conflict by helping THREE other armies fight orcs.
The reasoning is the same for lotr. They helped Gandalf at the end because at that point the ring was destroyed and the war was over. They would have to make no alliances and no enemies. Just a bro helping a bro. They did help in one fight scene when the orcs invaded a kingdom of man, but this was an invasion and a one time thing. The Eagles helped but not so much as they stuck around to keep fighting.
