To put it simply: If one parent has brown eyes and the other parent has, say, blue eyes, the child MUST have brown eyes in order for their child to have brown eyes. Brown eyes is the dominant allele, all other colors are recessive. Jinora's parents each have recessive alleles, because if they had a dominant one, their eyes would be brown.
Also, Aang has (had?) gray eyes. Gray like Ikki's. Ikki has her grandpa's eyes.
Maybe an Avatar gene broke genetics, or maybe the genetics in the Avatar world don't work the same, who knows. Either way, it doesn't really seem to follow the genetics we know and love.
