I have a terrible idea.

What if the legendarys make you immortal, once they bounded to you.

And with bounded I do not mean catched, but really have an emotional (and in most cases bodily) connections.

Consider Hop and Lillie, who were able to tame their legendary pokemon before actually catching them.

Imagine Lillie coming home from her journey in Kanto and not looking one day older, whilst everyone else has grown and matured.

Imagine Hop comparing himself to Victor, Bede and the old pictures of Leon when he was his age, wondering when he will finally look like them.

Imagine their shock, when they still look like children, despite being in their 20.

Imagine them trying to find out what is exactly wrong with them and trying to find a cure.

Imagine them running away, because they cant bear the look of everyone around them aging and moving on normally, whilst they are stuck.

Imagine them finding each other and slowly finding out that they are in this misery because of their partners. Because of two legendary pokemon that can't let their chosen ones go.

Imagine them being thorn and being brought close to insanity, because of the love they feel for their partners, but also the disgust over their actions.

Imagine them going back home, to try to sort their feelings, only to find out that their family and friends have died a long time ago.

Imagine them actually becoming insane and wanting to destroy every single legendary pokemon

(I feel, whilst N would be in the same boat, he just wouldn't care and become like a Pokemon Saint)

Maybe he could help them regain their sanity again, though and they become a trio of sort
