Gist of the lore somewhat. I suppose, animal abuse. v
An Eevee that was taken from its owner to be used by Team Rocket, her owner was gravely injured; was going to get sold via being shiny however she was kept by the grunt (I’ll get into him eventually.) who took her and suffered much abuse from the Team. She grew very strong and evolved, however the door to her heart was artificially closed, so she became a Dark Flareon, but by that time ended up in the hands of Team Magma, to which a lot of pent up hate was in there. So that era, she really is turning evil. She gets liberated though after they disband, going from Kanto/Jhoto, to Hoenn, then Kalos.. Getting taken again for use by Team Flare. (Ironic) However eventually she gets truly free, being adopted by a trainer with a good heart. Learning to undo her traumas and deep rooted hatred, and purified. She still remembers her original trainer as an eevee.

Shadow Pokemon being described as Pokemon with their hearts locked shut and N talking about Pokemon he can't communicate with because their hearts are locked shut.
They both take place in Pokemon North America. Maybe you can even fudge the geography so Orre is closer to Unova than Arizona is to New York.
Wes, an ex-gangster who's stealing abused Pokemon to rehabilitate them, interacting with N, an ex-figurehead for a cult that was stealing Pokemon to "liberate" them. They would either get along like a tire fire or be best friends. Possibly one and then the other.
Rui, the psychic who can see the bad auras of certain abused Pokemon, interacting with N, who can talk to them.

I think the Strong Spheres storyline is the closest thing we have gotten to Shadow Pokemon in the anime.
1. Pokemon who are infected by laquium get overly aggressive and become stronger. The bond with their trainer is also weakened and sometimes they stop listening to their trainer. Shadow pokemon also got aggressive, their power was artificially enhanced and the door to their heart was closed as a result of an undisclosed scientific experiment.
2. Both are distributed to the public. The company Exceed sold strong spheres in mass so that trainers could use them on their pokemon. In the Colosseum games, we also see regular trainers using shadow Pokemon (although it is not specified if they bought them in the same way as strong spheres).
3. Shadow pokemon, as well as pokemon infected with laquium are more willing to attack people and not just other pokemon.
4. In the anime pokemon affected by laquium can be battled with in order to snap them out of the effects once defeated or Terapagos can absorb the laquium to heal them. In the games, shadow pokemon do need to battle to eventually be purified (although in the games there are other methods to help purify them as well), but my point is that in both battling helps them snap out of it eventually, although the artificial engineering of shadow pokemon is much stronger and durable than the effect of strong spheres.
5. In both instances a legendary or mythical pokemon has the power to completely reverse the effects of the affected pokemon. In the anime is Terapagos, in the games is Celebi (colosseum only).
