Why didn't Yuri tell Flynn what Sodia did at Zaude? I think there are a few reasons.

He feels that resenting her for it would be hypocritical, because he believes her actions are equivalent to his. He's already made the stance that if a criminal is evading justice, it is alright to take it upon yourself to deliver that justice. Being angry that his own logic got turned on him would make him feel like a hypocrite.

He doesn't think it would do any good. What's the point? He doesn't see Sodia as a threat to innocent life (he doesn't consider himself innocent). So what if she broke the law? So has he. Flynn has enough to deal with; he doesn't need an additional stress. It would just be going through the song and dance of a legal trial when the world is in trouble, taking up time and energy to deal with someone who isn't a threat anyway.

He's not going to do Sodia the favour of telling Flynn for her. Yuri knows that Sodia is remorseful. He knows she is wracked with guilt and feels awful about what she did. Sodia wants Yuri to tell Flynn, so that she can be punished, beg forgiveness, perform penance, and redeem herself. Yuri is not going to give that to her. If she wants to rip that bandage off, she's got to take responsibility for herself and be the one to break the news to Flynn.

I think Yuri's decision to stay mum is a combination of all three reasons. He thinks bring her to justice would be a purely preformative act that doesn't actually make the world better or safer for anyone, so he's not going to do it because it would feel like being a hypocrite and a tattler, and if Sodia wants the redemption that comes with penance, she's got to seek it out herself.
