Actually this is the first time anyone has asked this! And it’s a good opportunity to drop some info, because I don’t know if I’m ever gonna mention Nebby in the comics, I actually haven’t planned anything yet in that regard...
But like in the original story of the game, Lillie insisted on El catching Nebby (in this case Lunala), to give Nebby a “home” and let her be able to see the world and train together. And then El became Champ and stayed in Alola soooo uuuuhhhh so much for going on an adventure in a new region :’D But let’s be real, we all know who Nebbys REAL partner/trainer is anyway... So El decided to keep Nebby for Lillie and give her back to her when she returns from Kanto. El doesn’t really have the capacity to let Lunala stay at her place and take care of her, so she let’s Nebby roam freely around Alola and keeps her Pokeball safe until Lillie returns. Hapu regularly checks on the giant space bat at the Altar of the Moone if she’s doing okay, while El visits with Latias whenever she can.
