OK, so this might be reaching but if we're going with the assumption that the real life versions of the characters are all alive and well, going about their everyday lives, then do you think it is possible that they (or one of them at least) might have uploaded another version of themselves from a more recent time? Specially perhaps the original person who Jax came from, possibly realizing that she was a Trans woman and hoping to sort of ensure that Jax (or "Input 1", as instead will be calling her for simplicity in this post, with Gangle being "Input 2") gets help from a future her to help crack her egg and accept herself.

However, one "Gangle/Input 2' is uploaded and sent into the digital circus, - not only does she forget the knowledge that they are all uploaded minds made into code with only the memory of what her daily life looked like and that Jax was trans like her and just didn't know it yet -she realizes and remembers just how much 22 year old "Jax/Input 1" was repressed, as well as how mean she has grown to be stuck in the digital circus, and just has no clue how to explain to "Jax/Input 1" the truth of their situation without breaking her mind.

Eventually, "Gangle/Input 2" gets even eirse mental health due to the digital circus and also forgets even more about her connection with "Jax/Input 1", except that she knows "Jax/Input 1" is a Trans woman and that she needed to keep being near "Jax/Input 1", like during team games and letting herself be essentially bullied by "Jax/Input 1". By this point "Gangle/input 2" has developed somewhat of a savior complex for Jax.

Once this truth comes to light and their relationship has gotten better the start jokingly referring to each other as "sisters" due to the original person version of then currently out there and experiencing daily life is sort of their mom if you think about it

getting all of my Amazing Digital Circus Headcannons out of the way

I personally hadcannon Pomni as non-binary. Eventually their egg will crack. Maybe not while they're in the circus, but after they get out I think they're going to have a bit of an identity crisis and then realize that they are non binary.

I read Gangle as trans women. Basically half of the trans women I know my age are shy art kids. And I definitely read her as a shy art kid. Or at least someone who used to be a shy art kid. I also think that she probably has depression but this is the amazing digital circus so I really don't think that counts for much. All of the characters have depression.

Also Jax I headcannon as transmasc. I personally find him very relatable, and I think that there's enough subtext there to make it work. However, I do think it could go either way. He could be a trans woman. Personally, I don't think either of them is going to become canon in the show, so it's just all in good fun for me. You can disagree with me I don't really care just don't be a dick about it I will block you.

Also I think Ragatha is just nebulously queer. Probably a lesbian. I find her personally relatable but not for the gay reason. I don't really personally want to give her much of a label.

everyone else (except Zooble. They're perfect just as they are) I read as straight. Cain is not a person. Kinger gives off old dad energy.
