Allied because he doesn’t want to see his pets hurt, or because he cares about them as beings?
More the latter than the former, but it wasn’t always that way. Michael was— and still can be— frustratingly arrogant. Surely mankind would have nothing to teach him, but he had much to learn in simplicity.
Initially he saw humans as his little playthings, and anyone who would hurt his toys would incur his wrath. Though as his character arc goes on, he grows to learn more about humanity.
Michael, initially, like most angels had a very superficial understanding of what emotions are. He was very one-track minded, he was mostly occupied by his duties. But viewed Earth as his little side project. He didn’t expect to actually get attached to it, but here we are.

Thinking about it, I don’t think that Michael or any of the angels are really evil in the sense of the word. Their agendas are completely separate from man, and have historically been both aligned and against humanity— though frankly, for the most part they have been largely indifferent to the affairs of man.
Michael himself... well, that’s a different story. He tends to treat humanity as a pet project, or his belongings. He’s invested in human beings as a form of entertainment, at least initially. He enjoyed the concept of humans, but understood very little of them. But, of all angels, he is the one who has willingly allied himself with mankind.
