Unfortunately, I do not deal with farming regulations, simply workplace safety. This question would be best suited for the Fantasy Department of Agriculture. However, my unprofessional opinion would be that the creatures in question may need to be separated from the other farm animals entirely

That is EXTREMELY dangerous for them. They need to see a healer IMMEDIATELY.
Entities are responsible for there own dietary and environmental restrictions, whether that be due to allergies, transformation, or anything else. However, if your co-worker informed the company of the issue and requested accommodations for this and other events and situations, the company may be liable, especially if said accommodations were approved.

In most cases, flight is permitted. There are regulations in place in regards to how long a flying creature is permitted to work on tasks that require flight as well as weight capacities in order to ensure that said creatures don't exhaust themselves to the point of being a danger to themself or others. Laws are also more strict about allowing time off due to sickness or injury, since that can also make flight more risky.
Additionally, there are regulations about maximum height of expected flight and safety measures (such as nets and featherfall charms in the surrounding area) that are required for greater heights. The maximum height that is permitted before safety measures are required is ten feet or around three meters.

Hi again! If a creature is naturally fire resistant like a dragon or some mages do they have to wear heat resistant PPE for hot work?
That depends. If the temperatures are low enough such that the resistances render them immune to damage, then no. If not, then PPE is still required. However, they typically don't need as much PPE, since there's less that they have to guard against, and spells that give heat-resistance are typically enough of an addition to render them immune to any heat/fire-related damage whatsoever.
