He misses Yoshi Bones. More than he'll ever admit (though seeing as he wouldn't at all, that's a low bar). This is the first time since before first meeting Yoshi Bones as... well, Yoshi Bones, that he's ever been truly alone, and since even that wasn't very long, it's starting to click with him just how isolated his choices, actions, and behavior had made him.
He'll probably push it aside once he gets to mainland, and he'll carry on with his mission. But in moments like these? Where all he could truly do is wait until the ship reaches Sarasaland? That's when he feels that gripping loneliness the most.

...I should've realized how my brother was feeling sooner. I should've reached out more. Helped him to see that he wasn't just my shadow; He was my brother- the best brother I could've ever asked for.
...He lived. Survived by his own determination... But he's also become more bitter, more hateful. He resents me. He resents Bowser, too... But no matter what I tried, he simply refuses to listen to my attempts to apologize. Yoshi here was his only ally, but even that seems to have changed, now.
And the kingdom... Peach tried to be understanding, but... fear got the better of her. She became more strict, and less trusting. The kingdom's funding was turned towards security, and now, only I and Toadsworth get to approach her without her permission. And these changes... they seem to scare people.
And I just can't help but wonder... just how much of it is my fault, for being so blind about how Luigi felt. How I wish I could just go back in time and take it all back... So I could tell him how much he truly means to me, even now.
